Incineration of Humanity

First main arc - takes place approximately over a year, canonly ending on December 31

Unhidden spoilers ahead

Ritsuka arrives in Antarctica at Chaldea Security Organization and ends up becoming only available Master that can save humanity from what's called the Incineration of Humanity - the abrupt and sudden extinction of all of life as the entire surface of the earth turns into a never-ending sea of flame, due to multiple paradoxes in the past created by anomalies and completely erasing the future. Chaldea manages to avoid the Incineration due to their observation system that monitors the future of the earth; unfortunately, there's only enough power to maintain it for a year with their limited supplies. Within that year, Ritsuka must travel to the past in order to correct history and untangle the paradoxes that lead to the Incineration; all while piecing together the clues as to who the mastermind behind it could be and why did they it.
ARRIVAL AT CHALDEA
Ritsuka arrives at Chaldea as its final master candidate, having been just a normal non-magic civilian until now. She ends up being the only one as a explosion in the command room completely incapacitates all the others, thanks to being removed from the first mission and kicked out of the room when she was caught nodding off during debriefing. As she rushes in to try to rescue a severely injured Mash, another master candidate she had just met and around her age, it's announced that the the future of humanity no longer exists as the world becomes completely enveloped in a never ending sea of flames, completely devoid of life. Recognized as a Master due to being the only survivor, both Ritsuka and critically injured Mash are sent to the first noticed anomaly in the timeline: Fuyuki, Japan at January 30, 2004 AD.

A freshly minted mage who knew nothing of magic or that it even existed, she'd been scouted by Chaldea despite her background as a completely ordinary civilian citizen due to them discovering her high aptitude and affinity as a master candidate, and them desperately needing to fill the last empty spot of their roster. She meets two Chaldea employees shortly upon arrival: Mash Kyrielight - a girl around her age that's also a master candidate, constantly followed by a small, mysterious squirrel-like white beast called Fou - and Lev Lainur - a accomplished magician that is also mentor and unofficial parental figure to the current director of Chaldea, the short-tempered Olga Marie Animusphere; another girl around Ritsuka's age who inherited the position after the unexpected death of her father. Ritsuka almost immediately earns her ire when she's caught dozing off by her during the first mission debriefing, who furiously removes her from the first mission and kicks her out of the command room. With nothing else to do but, wait Ritsuka heads to her assigned room and discovers Romani Archaman, the chief medical doctor, using the previously unused room as his secret base to slack off.

He explains to a still clueless Ritsuka about the complex and advanced magical systems run here in Chaldea, like CHALDEAS, a advanced magical system that runs a perfect planetary model of the world and its timeline, and SHEBA, a lens created by Lev Lainur that's able to observe CHALDEAS in different time eras, including the future. With those two systems in place, Chaldea is able to do something called a rayshift - something very few people have a affinity for, hence why Ritsuka had been selected due to her perfect compatibility despite lacking in everything else. However his explanation is cut short by a explosion that rocks the base and the power abruptly shuts off; the two of them rush towards the source, which had been the command room where Olga Marie, Mash, and the rest of the master candidates had been ready to start the first mission. What they find is a room completely in ruins, with the staff inside either dead or dying, and only CHALDEAS remaining intact. Realizing that the explosion had been a intentional targeted attack, Roman hurries off to restore power to the facility - and with no one to hols her back, Ritsuka runs into the room, searching for Mash. She finds the teenage girl critically injured and pinned under a massive pile of rubble; before Ritsuka can attempt to get help, the simulated earth of CHALDEAS turns into a complete globe of fire as SHEBA announces that it can no longer detect humanity's future and begins to automatically initiate the Grand Order to restore humanity - sealing the command room shut with Ritsuka and Mash still inside as it resumes the interrupted mission. Unable to confirm the vitals of the original team or their backups, SHEBA selects the only master candidate that isn't completely incapacitated: Ritsuka Fujimaru.

As SHEBA recognizes Ritsuka as a Master, she comforts Mash as it announces their destination: Fuyuki, Japan, January 30, 2004 AD. When the countdown to the rayshift begins, Mash asks Ritsuka to hold her hand and the two girls disappear into the light.

Fuyuki, Japan
2004 AD
Ritsuka arrives in a ruined Fuyuki City overrun by the undead, along with a completely healed Mash, now a Demi-Servant - a fusion of human and Servant. They're joined by Olga Marie, who also was rayshifted with them and establish connection with Dr. Roman at Chaldea, who informs them that only twenty staff members survived the explosion, with Lev Lainur as one of the casualties. They team up with the Caster Cu Chulainn who explains that he had participated in what began as a standard Holy Grail War before all humans abruptly disappeared and the city became engulfed in flames halfway through, with Saber claiming the Holy Grail in the chaos. Realizing that the Grail was the source of the singularity, the group defeats Saber and ends the corrupted Holy Grail War, with Cu Chulainn vanishing. Before they can retrieve the grail, a very much alive Lev Lauinur snatches it up before them, revealing that he had been the one who had been behind the bombing and that he'd intended for Roman to also die in the blast, had he not been distracted by Ritsuka, just like Olga Marie did. To the girl's disbelieving horror, its revealed that what had been rayshifted was the remains of her spirit and that returning to Chaldea would scatter it which would kill her for good, before he kills her himself out of 'mercy.' He reintroduces himself as Lev Lainur Flauros and before leaving Ritsuka and Mash to perish in the collapsing singularity, but Roman is able to perform a emergency rayshift to return them to Chaldea.
Flame Contaminated City: Fuyuki CityRitsuka finds herself in the burning ruins of a city overrun with undead. When attacked by a group, she's saved from them by a completely recovered Mash, wearing armor and wielding a enormous shield. Mash isn't quite sure how she was healed but speculates she may have fused with a dying Servant when they rayshifted, allowing her to survive and gain access to their skills. Now a Demi-Servant - a fusion of human and Servant - Mash forms a contract with Ritsuka as a Shielder-class Servant, but is unable to fully utilize her Noble Phantasm due to not knowing who is the Servant within her. They also run into Olga Marie, who also was rayshifted back with them, and are able to establish contact with Dr. Roman back at Chaldea; reporting that only twenty of the staff survived, with Lev Lainur as one of the casualties. The three girls also meet the Servant Caster, Cu Chulainn, who had been part of the original Holy Grail War that started here, but halfway through the humans vanished and the city erupted in flames, leaving only the Servants behind. In the confusion, Saber took the Grail and corrupted the other Servants, with only Cu Chulainn escaping. Believing the Holy Grail to be the cause of the Singularity, the group teams up Cu Chulainn with Ritsuka forming a temporary contract with him; along the way, Mash manages to manifest a defensive Noble Phantasm out of sheer willpower to protect Ritsuka; Olga Marie names it Lord Chaldeas. With Dr. Roman's guidance, they make their way to the underground cavern where a corrupted Saber guards the Grail.

After her defeat and the Holy Grail War over, Cu Chulainn vanishes, but before the three Chaldeans can retrieve the grail, they're shocked by a very much alive Lev Lauinur snatching it before them. He reveals that he had been the one responsible for the bomb in the command room and had intended for Dr. Roman - had he not been delayed by Ritsuka - to also die in the blast, just like Olga Marie had. To the young director's disbelieving horror, Lev explains that what had been sent through the rayshift was not her body but the remains of her spirit, and returning to Chaldea would kill her for good before doing giving her a agonizing death out of 'mercy.' There they meet the Servant summoned by Chaldea and managing its system, Leonardo Da Vinci, having chosen to materialize as the woman in the Mona Lisa. She lays out that they have only a year before they also succumb to the Incineration and that to reverse it, Ritsuka will need to go back and correct the other six singularities throughout time.
First Singularity

1431 AD
Ritsuka and Mash arrive in France during the Hundred Years War, only to find them fighting against an army of dragons led by an Servant calling herself Jeanne d'Arc, claiming she's come back from the dead for revenge on France over her execution. At her side is the Caster, Gilles de Rais, who was her follower in life. Ritsuka teams up with the real Jeanne d'Arc and her allies, figuring out they needed to neutralize her dragons and manage to locate a Servant who could help them, the legendary dragon slayer, Siegfried. They defeat the other Jeanne d'Arc but it's revealed that she's only the manifestation of the real Grail holder's wish: Gilles. Still enraged by her unfair execution, even as a Servant, he had created a twisted and warped version of her based on his feelings using the Grail that had been given to him by Lev Lainur. The correct timeline is restored once he is defeated and the Grail retrieved.
